Zaini Zakaria was listed on 9 September 2003 pursuant to paragraphs 1 and 2 of resolution 1390 (2002) as being associated with Al-Qaida, Usama bin Laden or the Taliban for “participating in the financing, planning, facilitating, preparing, or perpetrating of acts or activities by, in conjunction with, under the name of, on behalf of, or in support of” Jemaah Islamiyah (QE.J.92.02).

Zaini Zakaria is a member of Jemaah Islamiyah (QE.J.92.02) and worked in its Malaysia stronghold with Hambali, listed as Nurjaman Riduan Isamuddin (QI.I.87.03). In 2000, he was directed by Mohamed Atef, also known as Sobhi Abdel Aziz Mohamed el Gohary Abu Sinna (deceased), to enroll in flight training school. With two other individuals - Abderraouf Jdey (not listed), who is wanted in the United States of America for his connection with Al-Qaida (QE.A.4.01), and Zacarias Moussaoui (not listed), who was sentenced on 4 May 2006 to life imprisonment in the United States of America for his involvement in the preparation of the attacks of 11 September 2001 - Zaini Zakaria was identified by Al-Qaida senior leader Khalid Sheikh Mohammed (not listed) as a candidate for a second wave of similar attacks.

Zaini Zakaria was arrested by Malaysian police on 18 December 2002 and detained under the Internal Security Act of Malaysia until 12 February 2009.
